I have found information on what could be causing our items not to stack properly.
When I have been mining stuff, the server is recognising it as "world dropped items". However, if a player were to drop it, it would create a new stack of items because it was "player dropped items". Hence they won't stack nicely.
Reproduction:
1. Mine some random stone. See that it stacks nicely.
2. Now drop one of the obtained cobblestone. It now hates the other stack and creates a new one.
